Which set of mounting holes in the rear mounting bracket of the torque arm should I use?


If you have a Ford 9" rear make sure you are using the set of mounting holes that are towards the driver's side of the car. For stock and 12 bolt rear ends you must use the set of holes towards the passenger's side of the vehicle. If you specified a Dana 60 rear end when you ordered the torque arm then you have a rear bracket with just one set of mounting holes designed specifically for the Dana 60 application.
